This is an answer to an old post, but I never saw an online answer, so here is one for the archive.
1) Yes <fn-group> is indeed where most people put "Container element for footnotes that appear at the end of the document." in other word - end notes.
<fn-group> is a container element that contains many footnote (<fn>). Now many people put foot notes at the bottom of the page, but many others place them at the end of the article. That's what the <fn-group> in back matter is for.
2) <notes> is a rather special container element for non-article material like Note-in-Proof, Editors-Note, and things that are not part of the scientific narrative of the article.
