I asked the same question a few months ago, and found out that the only thing that needs to change to make valid NLM 3.0 XML into valid JATS 1.0 XML is the doctype declaration: <http://www.biglist.com/lists/lists.mulberrytech.com/jats-list/archives/201307/msg00013.html>.
You'd want to run the converter to NLM 3.0 first if the original version is older, of course.
