It seems to me that the times that multiple file output is most useful compared to re-running the stylesheet is when you don't know in advance how many files you are going to generate. Typical examples include "chunking" a document at section boundaries where it is much more natural to process the whole document with multiple-file output rather than figure out in advance how many times to call the stylesheet. or http://www.nag.co.uk/numeric/fl/manual/html/indexes/gams/gams.html where saxon's generated 800 odd files in a single pass by walking over a deeply structured tree of classifications descriptions.
