I would typically create a pipeline the first pass of which would create a document where all includes/imports have been resolved. Then you can focus in the subsequent pass(es) on the business logic of transforming a document that is complete by itself. Take care to use the base URI of the element that contains a reference (for instance the base URI of xs:import for xs:import/@schemaLocation).
