  An input tree can never be modified.  If it is really the case,
then that's a bug in the XSLT processor (which sounds like very
unlikely to me).  If you could provide us with a minimal sample
which reproduces the problem (a minimal input XML + a minimal
stylesheet + the actual result you get + the result you would
like to have), we'd be able to help you more precisely.
