The source that is available for PCAE has support for the Pitfall II custom chip so you may be able to figure some things out from that. You could also try contacting Kevin Horton who is the person that provided the tech info on the chip to PCAE. Kev is usually pretty good at sharing his info with people. His home page http://tripoint.org/kevtris  He can also usually be found on EFNET IRC channel #rgvc is ther US evenings.

The POKEY chip is well documented. The Atari TEchnical Reference manual at:

has some technical info on the Pokey chip. There is also a very good POKEY emulator written by Ron Fries, the most recent version of which is part of the MAME arcade emulator source which is publically available. There is quite a bit of tech info in the source code for Ron's Pokey emulator.
