Allowing joystick control places one key limitation on the game - you are
either limited to one contact at a time or to adjacent directions.  You
couldn't have opposites like up-and-down or left-and-right.  It's probably
not a big deal.

You can have opposites (chords if you want to call them that) if you used a custom pad. Diagonals might also be a good idea.

The other thing that should be worked out is how to handle two players. I think it should be doable although screen real-estate will be at a premium.

Another thing is to somehow make use of the rest of the screen for something game-related rather than having it just for show.

Just as games like Time Crisis added the pedal to gun games and Baby Pac man switched between a pinball and videogame, it might add something to the DDR genre to have some alternate game mode that used the footpad for something more randomized and twitch-based.

That would really increase replay value.
