When you invoke a Java application using -jar, the only things on your classpath are things in that JAR archive, plus any dependencies registered in the JAR archive. So if you want to invoke your own extension functions, you need to use the other approach: java net.sf.saxon.Transform -o %2 %1 %3 You might also find the -TJ option useful for diagnosing such problems.
