I encountered those limits even preparing documents with
fewer pages. Fortunately, "modern" TeX implementations
allow changing those parameters without recompiling.

I have

hash_extra = 15000

in

$(TEXROOTDIR)/texmf/web2c/texmf.cnf

which helped in my case.
