I haven't really used cocoon so i only do some wild guessing. Do you know that cocoon instantiates xalan? I think there is a setting in cocoon.xconf called transformer-factory which lets you set a vendor specific implementation of TransformerFactory, in your case org.apache.xalan.processor.TransformerFactoryImpl.
