Not only that, but in-house Atari games didn't have to worry about approval. By nature they were approved, so there was no reason to go through the formal encryption process for the whole game. This system was really designed to lock out unauthorized 3rd parties. As you know, there were few third parties who even stepped up to the plate with the 7800 anyway, and those that did were probably coaxed into doing so by Atari, so for the most part the encryption was an unnecessary protective step.
