I'm not sure I understand your pb, but it could be a z-buffer precision pb : maybe when you go fullscreen Virtools automatically decrease the z-buffer precision (16bits -> 8bits or something like that...)
Anyway, you may have 2 objects too close, or even two same objects at the same place.
You can try to change the near clip / far clip values of your camera : the aim would be to reduce the value (farClip - nearClip). That could make the z-buffer be more precise.
