The right place to raise a Saxon-specific question like this is on the Saxon list, accessible via http://saxon.sourceforge.net/ I don't know how you're calling saxon:output to generate a different output file for each input file, the most likely explanation is that the files are ending up in the wrong place, possibly overwriting each other.
