<xsl:apply-templates select="node()" /> <xsl:apply-templates select="processing-instruction('Eqn')" /> <xsl:apply-templates select="processing-instruction('Pub')" /> you don't need (or want) the second and thord lines. processing instruction nodes are nodes so will be selected by node(). Other than that it looks OK except <xsl:template match="node()"> and <xsl:template match="processing-instruction('Eqn')"> have the same default priority so you want to add priority="10" to the processing-instruction ones.
