The PDF file will become bigger. Much bigger for big fonts. FOP embeds just the whole stuff, regardless how much glyphs are actually used (this will change). Advantages: you don't depend on fonts installed on the client.

We seem to be able to produce the font metric XML file, but are battling to
get it to work.

There is a FOP user list for this kind of questions. It helps to describe the "doesn't work" part in greater detail, in particular error messages should be included, if there are any.
