This is just the classic modified identity transform problem
start with an identity transform, eg
<xsl:template match="*">
<xsl:copy>
<xsl:copy-of select="@*"/>
<xsl:apply-templates/>
</xsl:copy>
</xsl:template>
and then add extra templates for stuff where you want to do something
other than copy, so in this case
<xsl:template match="literate-code">
  <section-body>
    <xsl:apply-templates/>
  </section-body>
</xsl:template>
<xsl:template match="comment"/>
