So if I understand well, you want:
<xsl:for-each select="
document(document('list.xml')/files/file)/story">
<movie>
<xsl:copy-of select="."/>
</movie>
</xsl:for-each>
instead of:
<xsl:template match="movie">
<xsl:copy-of select="
document(document('list.xml')/files/file)/story"/>
</xsl:template>
