You are feeding input XML to an XSLT engine. In XML, <!-- ... --> is a
comment, and the contents of your script tag are being read as such, and
discarded.
You could try the following:
<script type="....">
<![CDATA[<!--]]>
// Your script code here
<![CDATA[//-->]]>
</script>
