APS doesn't currently use the JATS DTD, but perhaps this will be helpful. In
our own DTD we tag e-prints as:

<eprint><refauth>G. Aad</refauth><refauth><etal/></refauth>
(<collaboration>Atlas Collaboration</collaboration>),
<eprintid>arXiv:1012.0791</eprintid>.</eprint>

We then turn this into an appropriate URL when we render the reference section
online. the arXiv: tells us to link to arXiv.org. If an author cites both the
e-print and journal reference, we will tag this as:

<jcite><refauth>R. Li</refauth> and <refauth>J.b	R. Ren</refauth>,
<jtitle>Phys. Rev. D</jtitle><coden>PRVDAQ</coden><issn>1550-7998</issn>
<volume>83</volume>, <pages>064024</pages>
(<date>2011</date>)<eprintid>arXiv:1008.3239</eprintid>.<doi>10.1103/PhysRevD
.83.064024</doi></jcite>

The philosophy of our DTD, shared by the JATS DTD, is to tag anything that can
be tagged in the references... For display, we suppress items like the coden,
issn, and DOI (but use them when creating links). Perhaps not state of the art
these days, but it has served us well.
