It might be for the same reason some 7800s have problems with certain games. The latter era 7800s removed certain components that Atari Corp in their wisdom deemed unnecessary. It could be that some 2600Jr's, due to cost-cutting, also have certain components removed which change the performance characteristics of the system ever so slightly.
I would expect 1-chip Jr's to behave differently, for instance. I would not expect Atari Inc era 2600 Jr's to have any problems because the Warner era engineers should have known how to deliver a 100% compatible system.
