Hi,

perfectly possible. you have to use the 'xsl:copy' element instead of the  
'xsl:copy-of' element.
e.g. try this stylesheet:

<xsl:stylesheet version="1.0"  
xmlns:xsl="http://www.w3.org/1999/XSL/Transform";>

<xsl:output method="xml" version="1.0" omit-xml-declaration="yes" />

<xsl:template match="reference">
<!--
Lots of nested choose when/otherwise elements. "reference" is the custom  
element I want to transform to
regular hyper links.
-->
</xsl:template>

<xsl:template match="node()|@*">
	<xsl:copy>
		<xsl:apply-templates select="node()|@*"/>
	</xsl:copy>
</xsl:template>

</xsl:stylesheet>

The document order of templates has nothing (or extremely little) to do  
with the order in which they are processed.
